Now, for some added drama, I've just found out the hood has been resprayed. I swear, I just can't win when it comes to buying cars these days. Just to preface, every time I went to see the car it was raining. Now that it's dry and I've had a chance to pull it in the garage, you can see the trash in the paint. Not very happy about this, but Carmax wants me to bring it in and they said they'd look at it and go from there. Based on the experience so far, I feel confident they'll make this right.
They did pull up their version of a carfax and no issues were found. This must have just been a respray for hood rash. They did an OK job and I never felt any over spray when I went over the car. Taking it in Thursday, so the saga continues.

Carfax is worthless for seeing if a car has been wrecked. It's a false positive. Cars with a Carfax record of being wrecked most likely have been while cars without a Carfax record of being very well might have been wrecked/damaged. I realize you already likely know this, but it really burns me if a "dealer" ever tries to imply that a Carfax is a significantly worthwhile indicator of prior accidents.
When you find something like you've found, you have to assume the worst. Assume the car was pieced back together by 12 different cars from 3 different countries, and then go about proving that worst case assumption wrong (if possible). Hence if I was you, I'd assume the car was wrecked at this point and try to prove my assumption wrong.
Perhaps take Carmax up on the 5 day return would be the best route to take since you can rid yourself of it without investing a lot more time in discovery. On the other hand, if this particular car/options is a very hard thing to find, you might want to take it to a high-end body shop for inspection, paint meter evaluation, etc. Assume the worst has occurred and work backward from there.
Sorry to hear about the paint. I've never trusted Carmax since they tried to cheat me big-time on their "wholesale" value offer of a car I owned a few years back.
