The factory supercharged 03/04 Cobra motors have iron blocks (instead of aluminum) and different aluminum heads than the 99/01 Cobra. Perhaps they fixed the cooling issue in the heads, or maybe the iron block is more rigid and provides a better heat sink.
For what it's worth, the old iron block 302s had problems with head gasket failures on #7 and #8.

You are correct on the iron blocks, but the basics of the coolant flow in the head is the same. The Machs and Terminators have different chamber and port work to get different flow numbers, but Ford never changed the coolant flow (ie, no path out of the rear of the driver's side head). The driver's side cooling issue has arisen with higher boost numbers (aka high hp) and sustained heavy acceleration on any of the DOHC engines, all the way back to the DOHC SN95s. I have seen this happen to more 03/04s than any of the other Cobras due to the ease of adding more power via a pulley, exhaust and tune to those cars. When left alone to the factory boost levels, they live quite nicely.
Either way, I am done with forced induction for now. My 01 has rarely left me wanting more power on a straight. And I am not a good enough driver (one of these days, still have lots to learn) to need more power in the corners.
I did not know that about the 302s. My 91 GT lasted well over 200k miles and was still kicking when I sold it, but it still had stock heads and wouldn't turn past 5800 rpm, LOL.
